This is a summary of a couple of spots that were posted in a thread at WiredNewYork.com - http://www.wirednewyork.com/forum/showthread.php?t=3030

Central Park - Northern edge of Sheep Meadow or the northern edge of the Reservoir (further away).

Down Lexington Ave looking south from the 60's, where Citicorp and Chrysler line up nicely.

Looking down Park Ave south from the mid 60's or north from the 30's.

For wide-angle skyline shots - in New Jersey, on the other side of the Hudson river - Weehawken, Jersey City (as Zippy mentioned), Liberty State Park; or on the other side of the East River - Queens West, Roosevelt Island, Williamsburg, Fulton Ferry State Park, Brooklyn Promenade, even Red Hook.

From Staten Island Ferry.
From sightseeing cruises around Manhattan on NY Waterway or Circle Line boat.

Bridges have pedestrian walkways - from Brooklyn Bridge, Manhattan Bridge and Williamsburg Bridge - also the Queensborough Bridge, George Washington Bridge or some of the Harlem River Bridges.

Empire State Building observatory.

Times Square at night time.

Queensboro Bridge walkway - good views up the East River, the Triboro.

NJ for skyline photography - Hoboken or Liberty State Park in Jersey City.
